What is the best way to clean up my video files folders? Since I have tried XBMC, Boxee, Meedio (sp?), etc there is a ton of extra stuff in each movie folder such as NFO, cover art, etc that seems to be giving the library problems. Any Suggestions?

Use the search function of your file browser.
Search for : .nfo . In de folder where your movie folders are located.
And delete the files. That's it.

Ember media manager includes a clean folders feature which deletes all files xbmc could possibly use.
