I've a few AppleTV2s running XBMC, but they are really slow to update the media database (stored in MySQL) & thumbnails for videos I play from a Linux NAS. Is there any way to run a linux script or the like that would do the database update ?
If so, could I also use it to force it to update thumbnails/fan art, for the TV shows/Movies that don't have any ?

Unfortunately there is no headless solution... You could install XBMC on your NAS (depending on whether it's just a linux box or not) and have your screensaver default to black so it uses very few cpu cycles and ram but it'll still burn through a bit of energy unfortunately.
You can however from sickbeard trigger updates of your library when shows are updated (I think couchpotato supports it as well), so have one apple tv as your head node which will trigger an update on your mysql db on the nas. Unfortunately in my experience that is one of the apple tv's biggest flaws, updating the database can be flaky and very slow over a network.
