I have my AppleTV2 using a shared drive from my main XBMC pc. When the ATV updates its library, it finds all the new shows/movies that have been added since last update. However it doesn't remove ones that have been deleted. I can't find any way to remove deleted shows/movies other than manually going into the more options and selecting delete.
Does anyone have any suggestions?

System > Settings > Library > Clean Library...

I am wondering if there's any way to run it automatically at each XBMC boot?

There is, but it's not a good idea. If your file server has an error and can't connect when XBMC boots up then XBMC will remove all the library entries for all of those files.
