Building my first HTPC - Any suggestions?

Nothing boneheaded Smile. The A8-3850 is a 100W TDP CPU meaning it pumps out a lot of heat. That's not great for small cases like the one you have there. What are you going to be doing with the HTPC? Maybe you can get away with an A6-3500 instead and save yourself some money and heat.

I'd like it to be able to play 1080p but I don;t need any 3D capabilities. I'd like to be able to emulate some games on (I'd heard gamecube emulation was currently possible) but I'm not really interested in any other intensive games or anything.Would the fan built into that case not keep it cool enough most likely?

Well the case only has a vent, no real possibility for exhaust fan. The point is you don't really need a 100w APU for your needs, a 65w version would be better suited.

So does anyone know how well the a6-3500 can emulate gamecube games? I know the 3850 does it well but I can't find anything about the 3500.

There was a thread here about emulators. IIRC, the A6-3500 and i3-3225 were mentioned as good ones. You should be able to find that thread with a search.

Can anyone explain to me how the 2.5 inch ssd fits into the 3.5 inch bay? Do I need to buy a special bracket to mount it?

You can velcro/double-side tape it in or get a 2.5-to-3.5 adapter -- it's personal preference. There's no heat or moving parts in an SSD so you can really mount it any way you want.
