Linux Audio Issues when Launching N64 ROMs from Rom Collection Browser

I have recently found myself with an annoying problem with ROM Collection Browser. Whenever I launch Nintendo 64 ROMs from XBMC's ROM Collection Browser, the audio is really choppy (on Mupen64Plus). There is no video lag or evidence of undue strain on the computer's processing abilities. Strangely enough, when I launch it from the desktop, the audio is perfectly fine. Naturally, I want to fix the audio issues so I can launch all my ROMs from within XBMC with proper sound.

Worthwhile to note: I'm using Audio output device: Custom / Custom audio device: plughw:0,3 and Passthrough output device: Custom / Custom passthrough device: plughw:0,3

Thanks for the help. I'm still scratching my head at all this Linuxy weirdness. I just want to play some Starfox 64 and bask in the cheesy, nostalgic dialogue.
