I currently have the following setup.

Motherboard: FM2-A75IA-E53
CPU A6 5400K
SSD
4gb ram
m350 case
stock cooler with a big ass 80mmx80mmx25mm fan.

I love my setup and also love tinkering with builds and was wondering if anyone has seen any good FM2 + mini itx + MSATA (I want to replace the ssd with an MSATA, and put a low profile graphics card) motherboard

I'm getting a setup similar to yours and the one option I came across is the Asrock FM2A88X-ITX+ which has a WiFi module plugged into a mini PCIe slot on the board. You could always remove the WiFi module if you don't need it and use that slot to install an mSATA SSD.
