Can I use the same repository for 2 different versions of the same skin with the same skin id? So basically it would hold both the Frodo and Gotham version of the same skin id, but with different version numbering and of course depending on different xbmc.gui versions?

The repo structure needs to be changed for sure as it's currently root/skin.name/skin.name-ver.zip, addon.xml etc.

Would this work

root/Frodo/skin.name/skin.name-1.0.zip
root/Gotham/skin.name/skin.name-2.0.zip

Addons.xml and the checksum would be at root level?

this is already possible indeed but you have to provide two separate repo addons.
with the new one you can just provide one which should work for both Frodo and Gotham. Each of course pointing to a separate .zip location to get the files from.
