OK, I posted this in a similar thread. Can repeat it here too:

I experience this as well!

When I update the library and it automatically cleans it afterwards, I have to confirm for each movie that has been deleted if I want to remove it from the library. I have only two sources, 'Movies' an 'TV Shows', which are scanned recursively. The check for source availability should only prompt user if all or maybe most Movies or TV Shows are missing/gone. A bit tiresome to accept each movie for removal from the library....

I've looked into it and may have come up with a fix, see PR4795.
Always read the online manual (wiki), FAQ (wiki) and search the forum before posting.
Do not e-mail Team Kodi members directly asking for support. Read/follow the forum rules (wiki).
Please read the pages on troubleshooting (wiki) and bug reporting (wiki) before reporting issues.

How is this implemented atm? Cause I still get asked by Kodi if I want to delete a file/folder from the library.

Movies
- Once upon a time in the west
--ouatitw.mkv

When I delete the folder "Once upon a time in the west" and clean the library afterwards, it will ask me if I want to delete it from the library.
