I was having issues with XBMC not updating my library so I updated to the latest nightly build and now it's updating but it's no longer outputting in Dolby digital/DTS.

In Audio Output the only options I now have are:
Audio Output Device - Default (I cannot change this)
Keep audio device alive
Play GUI Sounds
Reset above settings to default

Any ideas what the issue may be?

Ah ha! I had to change to a different theme and then i had the option to show advanced settings. Thanks very much!
