I have same problem, subtitles duplicated, does not have problem when I play same one on my Asus media player. I will say it is a bug to be fixed.

I have this problem only when kodi interface in 3D mode. When switch interface to 2d mode (click on 3D > uncheck enabled) - kodi swith interface to 2d mode, but film continue play in 3d and problem with doubled subs missing on this mode.

This issue should be fixed in recent nightly builds, so go install a nightly and give it a try
