I have a large library and use a separate folder to place new content as I add it. I use the library auto update addon and point it at this new content section only. This avoids having to scan through my entire NAS when only a few files have been added. However, I would like this update to happen every time I start XBMC and the only options I can find in the addon are time-delayed based.
Is there a way to manually trigger the addon or to set it to run on startup?
Thanks in advance.

There really is no reason to set it up like you have it.
Just use one folder for each type of content (ei. movies, tv, music)
Even if it has to scan everything, it will only take a short moment.

sorry lrusak but I disagree. Here and some of the reasons I like it this way:
1) a full library update takes about five minutes (I have eight drives in my NAS & they have to spin up before the scan even starts).
2) I access my media from non xbmc devices and it's nice to have my unwatched content in one place.
3) my OCD likes things this way (this, honestly, might be the biggest reason).
But in related news I found that I can mark the addon as a favorite and then add the favorite to my menu in Amber. I'm happy.
