I also have a similar problem. The only library that was imported was my music library. My TV-Show and Movie library was not imported, even trough everything went smooth with the installation. I'm using mysql sharing for the databases. My other xbmc clients running 13.2 still work and can add new videos. I could guess that kodi updates my video libary, but I don't see a progress bar that it is doing so, also my music library was just like that added (boot up kodi for the first time, my music library is there)

What do you mean by copy the userdata folder manually? my Kodi installation has the same Databases as my XBMC installations and I also tried it already to just copy/past my userdata folder from my xbmc 13.2 instalations, but it didn't fix it. However my sources where imported, I can see under videos/files all of my video locations but not my video libarys, also they have no contend stetted. I think this is the problem Kodi looses the contend settings like Movies, tv-shows, music videos etc.
Also under Mysql the new libary is showing "myvideos90 and mymusic48"

Be sure you have a backup first, though.
The presence of older databases shouldn't have any impact on this.

I've split the thread because Ryuuji clearly has a different issue than

Same problem here, mysql music library is fine, movie library is empty. After manually removing the video library, kodi will not fill a new one. Problem is the same on windows and ATV2.

What I have found out so far:
Kodi will not recognise the contents of the myvideos78 database from version 13.1 (in my case), it falsely reports it's empty:
14:49:07 T:4248 NOTICE: Running database version MyMusic48
14:49:07 T:4248 ERROR: Unable to open database: MyVideos90 [1049](Unknown database 'myvideos90')

So I removed myvideos78 folder and tried to create a new library from scratch:

14:55:08 T:4228 ERROR: CDatabase::CreateDatabase unable to create database:0
So, there is an error with MySQL. Since the music library is fine I don't think the error is caused by mysql.
A slight correction:
The old myvideos78 was indeed empty. So I placed the old one back and tried again:
15:10:45 T:7640 NOTICE: Old database found - updating from version 78 to 90
15:10:45 T:7640 ERROR: Unable to copy old database MyVideos78 to new version MyVideos90
So Kodi will not read the old video database and it will not create a new one from scratch.

I also have multiple video sources. Also my Files are hosted on a WHS 2011 over smb shares. When I'm back home on Monday I will test the new nightlys and install them.

Same setup here, WHS2011 and smb shares.
I tried 2 things:
1: I removed al but one video sources and tried to create a new library. No luck for me
2: I installed the latest nightly, still didn't work for me

Things are going from bad to terrible.
Kodi now constanly crashes on startup on my iPad and atv2.
The same happens on my windows 8.1 pc's. The only way I can get it working there is stop mysql, remove myvideos90 folder and restart mysql every single time!
Wish I could go back to 13.1 or 13.2, but I cannot find them.

get us crashlogs so devs can look at it. "it crashes" doesn't tell us anything

This is from one of the windows 8.1 installs, when trying to start kodi with myvideos90 in place:
