Wake up has nothing to do with root permissions. Does your motherboard supports it, and is WoL active on it?

Do you by any chance have more than one profile with password restriction on one of them?
I found that with the old official xbmc remote i could wake my openelec\kodi by connecting to the session,
and even though it said session not available i could navigate with the remote and login,
where afterwards everything was accessible.
With kore it appears the remote control only becomes available on condition kodi is logged
into a profile. This is also the case after a server reboot or after kodi screen locks and asks for password
I have to launch the old remote to enter screen password...
