Thanks for the replies. I don't know what the deal is but I had to fix it manually. Here's what I did, hopefully it helps somebody else too:

1. Perform overscan correction in Kodi using Video Calibration and write down upper left and lower right pixel coordinates, pixel ratio, etc.
2. Edit Android/data/org.xbmc.kodi/files/.kodi/guisettings.xml
2a. Respective parameters are in <resolutions> (between <skinsettings> and <defaultvideosettings>) in mine
2b. Edit <subtitles>, <pixelratio>, and <overscan><left>/<top> values with those from Video Calibration and subtract values from max display pixels for <overscan><right>/<bottom> parameters
3. Save and restart Kodi, overscan settings should be loaded
