Are there any guides on using sets? I'm trying to scrape them but no luck. I've no doubt that I'm either doing something wrong or expecting something the program does not do and just need a guide on how this is supposed to work.

I have three of the "Bourne" movies in my collection.
The NFO for each of them contains: <tmdbcolid>31562</tmdbcolid> which is the right collection.
What I can't figure out is how to get this to appear under the sets tab, other than manually.

You have to enable Settings -> Movies -> Scrapers Data -> Add movies automatically to sets. If you want special images for sets you also have to enable the MSAA settings and set a common path for all movieset images. Then you can install and config the MSAA addon in Kodi (click on the MSAA logo in Ember settings to open the website for download instructions). In addon settings you have to set the same common folder like in Ember.
