Hi,

When I make a custom home shortcut with a custom thumbnail and background the selected thumbnails get bumped out by the addon default thumbnail. It sometimes wipes out my custom submenu items. Why is this?

Also what image size / resolution should these thumbnails and backgrounds be thanks.

The home menu and submenus are completely managed by the Script.skinshortcuts addon: http://forum.kodi.tv/showthread.php?tid=178294
It could be a bug or something you are doing wrong.

You have to make sure the first thing you do after adding an item is to "Choose shortcut". Then you can farther customize your item.

Backgrounds need to be 1920x1080 or at least 1280x720. Thumbnails have no specific requirements. It's better to use images with a 16:9 aspect ratio.

Sounds perfect. I have been using high quality images at 1920*1080 and they look great as thumbnails bus when used as a background they become quite blurry with artifacts. Any tips for that or preferred file type?

The skin has no image processing feature.
Just make sure you are using a full resolution image for backgrounds.
