When I delete recordings, it's working, the show is gone from the share where its stored, and WMC doesn't see it any longer, but after initially disappearing from the TV->recordings list, it comes back (albeit with a check mark to show it's been watched)
If I try to watch it, it of course fails because the file is really gone. If I delete it again, it disappears for a few minutes again, and then comes back.

That's not as surprising as it sounds. To speed up the gui we immediately delete the recording from a cache of recordings that serverwmc keeps for kodi and in the background we do the actual file delete. So I'd say this internal cache is getting refreshed before the background delete completes. Post the serverwmc log on pastebin.com after this happens and note the time you did the delete, then I'll see if there is a clue in the logs as to what is causing this.

So they come back and never leave? If so, you are right, that doesn't fit my theory. Your log doesn't show any problems. We really like to see the whole log though because it shows us how you have configured serverwmc and some details about your setup.
When you say deleted it from a share, does that mean it is not the recorded tv folder, but a different folder?
If you restart kodi, the zombie files are still there? How about if you restart serverwmc?

I glued the 31st log (complete) to the end of the 30th log in the paste bin, so the info from the beginning of the log is in there, just not at the beginning of the logged info.
No, it is not the RecordedTV, it's an additional folder (On a NAS) that has been configured as a location for recordings (media library?) in WMC.
Restarting Kodi did not affect the zombies. Restarting serverwmc eliminated zombies, and delete seems to be working correctly now. (I deleted another show, and although the folder's count didn't update quickly, it eventually decrease by one, instead of the show coming back.
So at this point, I guess it's not reproducible.

The folders count never updates quickly but that is by design - because the count is basically a hack (we are just renaming the folder). Someday when kodi itself supports the episode count this won't be needed.
I am thinking its somehow related to the files being in a watched folder. I will think on this and try to reproduce on my test machine. Please let me know if it comes back and, if possible, try to notice what sets it off (I know, that's not easy). Thanks.

I am assuming all the recordings shown in the log showed this problem. Assuming restarting swmc clears the problem, can you restart it and then delete a recording, then post that log too? Make sure you delete it from the 'Qrecordings' directory.

I have spent some time trying to find the cause but so far haven't been able too, the main problem is I can't reproduce it. If any of you guys find a set of steps that make this happen every time that would be great.
