After some experimenting.. It appears that If the source contains a uPNP media that resides on an external USB HDD, the XBMC removes it as a source. How / Why is that?

If I had media from the uPNP server that isn't connected via USB to the uPNP server its still visible after reboot. odd. How would the XBMC even know? The uPNP server should present both the internal and external media the same way?

well what exactly is the device running the uPnP server? What software is running on it? It very well may be treating external drives different for some weird reason.

Its just an external Western Digital HDD.

I've decided to ditch the uPNP server route and I have setup Samba shares, which don't vanish like the uPNP source does. It also overcomes the delay in accessing the media immediately after rebooting the XBMC.
