where in the XMLs does it tell the system what the music folders are? I'm using SMB shares, not UPnP.

Scan was fixed in r19456.

Nothing else there for you to concern yourself with - the settings are as designed.

Any idea if this existed in 8.10 (16164) from the ubuntu PPA's?

I've got what seems to be the same issue, when trying to scan anything to the library nothing happens. All the music is correctly ID3 tagged so it's the only think I can think of.
