Thank you all for helping me out here. Thanks to the idiots guide I managed to create the file on my atv. I copied it to my mac and opened it with textedit and it looks as it should so 99.9% certain its where it should be and it reads as it should...

Unfortunately it hasn't fixed my problem and having gone through my entire library I can pretty much narrow down to 720p content encoded using H264.

So i guess I'm back to splitting the file or coming up with a wired solution for my atv.

I have found that disabling this option in the Advanced tab for x264 settings can help..

Thanks Jlemus. I checked and with the standard ATV profile selected in Handbrake this option isn't checked.

Nice to know I'm not the only one out there seeing an issue here though.
