Start XBMC then enable debug logging (System settings, System, Debugging) and close XBMC again. Now start XBMC, press the up button a few times then close XBMC. Now post your xbmc.log on pastebin.com and I'll have a look. A quick way to open xbmc.log is to press Windows-R and in the Run dialog type:
%appdata%\xbmc\xbmc.log
and click OK.
As far as I can see your remote is working as it should. For example you say that when you press the up arrow Showkey reports:
<up>Notification(Key, up, 3)</up>
This is exactly what it should report and indicates the the button sent a VK_UP keystroke. If the up button doesn't work there must be a problem with the key mapping. Hopefully the debug log will give us the reason.
