I'll take a pure 100% stab in the dark with the check to see if they are dupe images is only hashing a certain amount of each file and they just happen to match

Check what happens when running TexturePacker - the output from that will be interesting.

nope, but here's a third one:

not sure if it's of any help, but with my own compiled Textures, the affected images get replaced by some studio logo:

Fixed with r35327. Only a coincidence it didn't happen sooner.

well...it did. Shade is also affected.

i haven't looked into the other skins that got the 'dupecheck' treatment so far.
maybe it's an idea to repack all of them, but that's entirely up to you. :-)
