I was thinking about building a system that can dual boot either Win 7/XBMC live or XBMC live/Boxee live CD. Has anyone done this with 2 separate hard drives? Is there a procedure I should follow when doing so? Thanks for your help.

You shouldn't have too much to worry about if they are on separate drives.

As they're on seperate drives, it should be easy enough to change boot device during POST. Look for a key press prompt, usually F8.
