I am considering upgrading to eden from dharma but am concerned that my movies/tv shows that are marked as watched will remain marked.
I'm thinking that they will all become unwatched. Is there a way to avoid this?

If you are going to use the same database (make a backup!) there shouldn't be any problem holding onto the watched status or any other DB information after the upgrade.
In the event you are very paranoid, make a backup of the DB and also export your video library NFO files. You can use the setting described in the wiki for the advancedsettings.xml file to import they watched status from the NFO files:

It should work without all these steps but in the event you need to rebuild your library its all still there and recoverable.
