Is there a way to configure the keyboard.xml file to send both a functioning keypress AND a notification popup to XBMC? For example, I'd like F12 to send both ToggleWatched and a Notification saying that the episode has been successfully marked.

You'd have to do that via a simple Python script and then launch the script via F12 in your keyboard.xml.
