yesterday I started experiencing the same issue. I haven't had any problems like this previously on this computer and I've been running Frodo RC3 (I think). I started having this issue yesterday after I upgraded to the nightly Gotham alpha1. Even when I downgraded to Frodo (Final), the issue still persisted.
I've tested it with some normal h264 TV-recordings and it presents itself after some random minutes of playback. What happens is that the video is still playing and my remote (harmony sending key presses) still control xbmc but the desktop is showing. I'll get a debug-log when I get back from work. Just wanted you to know that you are not alone.
On the other hand I tried the same release on a different computer, and the problem does not occur. So it might be a combination of settings/hardware/release
