I had a couple of Xios boxes running the Linux/xbmc build and a windows pc running xbmc. They are all using a common MySQL on an unraid server.

How do I go about getting an manual updates to nfo and or fan art into the db ? I used mediacompanion to make some changes to these files but they don't seem to be propagated to the MySQL db.

You could try going to the information menu of the movie/TV show/music click refresh. It should detect your local data that way.
