Is there a tool that will rename files and folders after I scrape metadata from anidb, data18 etc

First of all, welcome on the forums.

Yes, there are several tools like that mentioned in the Supplementary Tools for XBMC subforum
Check the wiki Supplemental Tools (wiki) page for a list of all of these tools. If you are on Windows, check out Supplemental_tools/Windows#Rename_tools (wiki)
