I recently installed XBMC in an Ubuntu HTPC and I was having the problem that the video files where showing in the files section but in the library where showing only the cover of 4 tv show I had but the episodes weren't there.
Every tv show has its own folder and all of them are inside a root folder called Tv Shows which is properly setted as Tv Show in XBMC, the names of every files has the format "Supernatural_s09e01.mkv".
After all this I created a dummy file with the same name convention in every folder and after that the library properly recognized every chapter correctly. The solution is kind of weird but it worked perfectly for me and it can help someone else.
