Hi , can anyone point me in the right direction on how to update my system from ouya to gotham without losing any add ons etc ?

All of your personal settings/addons/skins/profiles etc. are stored in a separate folder (UserData)
Just download and run the installer, it will delete all the old program files and update without losing any personal files.
The OUYA store version and the official version will use different userdata locations. Use the Backup add-on to go between them.
