Short question,
If user has copied his custom backgrounds and icons to "backgrounds" folder and "extras" folder -
and new version of the skin is availeble, it will remove it ?
If yes - what is the recommended place to keep personal and custom jpg\png ?

Yes, and anywhere Kodi wont touch it.
