I just realised that every time Kodi updates I am getting a new MySQL database. Right now we are at MyVideos99. My question is for backup purposes. Should I just be backing up the latest version IE 99 or should I be backing up the rest as well?

You don't need to backup the older databases since the latest one contains all the information. The only exception is when you are running multiple versions of Kodi since older versions use the older version of the database as well.
