TMM has it ordered right, but is there anyway to apply the episode numbers without having to go through each show and edit it?

nope.. tmm just needs a bit more info to do automatic work..
if you are able to mass-rename it (at least most linux file managers and macos finder are able to do that), you could inject some recognized season/episode patterns to the filename so that tmm knows how to do its work
