It will be added and renamed as a Dolby Digital file (cause that's the default audio track of the file, I think?).
How can I change it to the second audiotrack (Atmos) after adding it to TMM? Or should I do something before adding it to TMM? 

How I do it now is:
- Add the file in TMM.
- Rename the filename manually with Atmos in the name.
- Kodi shows Atmos, TMM still Dolby Digital.

My goal is to have it in TMM with the Atmos track and renamed accordingly, so Kodi will also display the correct/preffered Atmos audiotrack.
Without having to change it manually, is this possible or is my method wrong?

this is a problem if the best steam is not #1;

just imagine you have downloaded a subbed DL movie where the first stream is AC3 (in DE) and Atmos (in EN) and your main language is DE... do you expect tmm to show the second (EN) stream as the default?
I am unsure ho Kodi handles this, but we take the first stream which _should_ be the default one (and just look at the examples from above, your AC3 stream is the default one!)

Just checked:
we always use the default audiostream (if marked as default inside video file), or the best one (with the most channels)

But it's hard to decide, which always to take.
The "best" does not help you, when it's not in your language, so you might fix the movie metadata and set the correct audio stream as "default"...
(making this configureable does also not help - since it might be completely different on your other video file...)

MKVTOOLNIX will allow you to reorder the tracks as you see fit.
