why do i have to remove them manually from tmm database?

this is the error message after 'update sources'. i restarted the app and 'update sources' again but nothing happened

this is intentional - in several environments we cannot distinguish between a completely "empty" folder and an unattached external storage. If we find a complete datasource which is absolutely empty we rather do nothing than removing all items for an unattached device
you could place _any_ file in that folder and will see that folder an do the cleanup
