For extra audio sources, i.e. DTS, AAC, etc... can I have them in a separate file or do they have to be hard encoded into the file?

The apple recommended encoding settings for AppleTv are
First track AAC Stereo (dolby pro logic) set as default
Second track AC3
This will ensure that the file will play on all apple devices including Mac
However in XBMC you can put only an AC3 or DTS track and it will be fine in any case
