So I have to reorganise my media files on my storage. How can I do it without XBMC deciding to readd every file to the library as a new file?

I want to keep the status of things that have been watched etc

I.e. I move Show ABC from Source A to Source B:

Show ABC
-Ep1 [x]
-Ep1 [ ]
-Ep2 [x]
-Ep2 [ ]
...

And selecting Ep1 [x] will result in XBMC saying the file is no longer found, do you want to remove it from the library?

Surely XBMC is intelligent enough to see the file is the same filename and match it up with the appropriate line in it's database?
It depends what version of XBMC you have. If you have one of the Dharma releases (eg beta1) then you can export to a single file XML file, then just run through and alter the paths in the XML file that is written, and reimport. Done.

If you have an older build then things are more difficult - basically you'd need to muck around with the database directly.
