try it with confluence and re-pastebin xbmc.log, you have tons of skin/python errors going on.

let's try something simple,
make a dir in your home directory, drop some video in it.
make a symlink in the Desktop folder that points to that dir. In xbmc, browse to it.
I am not sure whether I correctly understood. Did following:
Made a Directory in my Home part, dropped there a movie, made an alias (for symbolic I have to restart my systems and that is not possible for the next hours). So in the Dir there are now 2 files: the movie and an alias to that movie.
Added the Dir to XBMC when navigating to that Dir the movies shows the alias does not.

I know this sounds dumb and may not be the answer but it'll kick myself (repeatedly) if I don't mention this:
Have you tried checking the "Show hidden files and directories" tab in the appearance menu of the settings.
Just to see if it has an effect.
Apologies if this was totally retarded to suggest, don't kill me.
Checked it out right away. Alas, does not solve the problem.

Not to my knowledge. The Qnap Nas has been default formatted (some EXT-?) and the Mac (that I last used to test) is regularly formatted as journaled. Also no hacks installed. It certainly is not case sensitive
I also tested with Front Row/Sapphire and there the aliased movies are seen. Same for Plex, there the aliased movie is also seen.
Next I have checked Xbmxc using several skins and they all act the same meaning no aliased movies.
