What if the animation played and when Kodi is all ready it starts to load the skin GUI on top of the animation. The whole thing plays out completely, as if it were some kind of animated background, but it starts out like a splash screen. That way you see the whole thing and it doesn't delay startup.

I don't know what would be required from a technical standpoint for that, but it's an idea.

EDIT: Of course, this would then become skin-depedant, but that might be a good thing.

Distros can AFAIK do an upstart animation and wait to switch TTY until kodi is loaded and the animation has played. So this would be distro specific and completely outside kodi. This given that x doesn't get messed up due to this but I have a recollection that one distro did just this.

I dont think Plymouth boot splashes can have that degree of detail or complexity no even sure any current solution would support this but thats from my tinkered point of view.

But not everybody using Windows or OSX launches Kodi manually. My Windows HTPC loads Kodi as the shell so I'm okay to wait another 5-10 secs after Windows has loaded.

I think a setting inside Kodi to enable/disable or use short/long version of the animation will fix everything.

That's on a N54L - slow hardware running from a slow drive. On my main machine it takes longer due to the splash screen (I know, I could disable it).
