I am using Estuary MOD which supports these extensions but I notice that .3D.atmos works but .atmos alone doesn't work.

Same problem here. After upgrading my home theater to a Atmos capable receiver I took the time and renamed all corresponding movies and had to manually add them to the library. I assume it's scraper related and has nothing to do with the skin which only takes the info for displaying the correct logos.
