On PS3 I do a long press on the ps button and choose shutdown controller on kodi even a short one gets me back to home screen, but I can't find a way to shutdown the controller to save battery - only shutdown kodi brings shutdown of the controllers (all of them). Configuring "BOB MMAL deinterlacing" "fixes" it, can you try that and confirm if better/worse/unchanged? Setting "vcgencmd arbiter set arm_uc 12 0" at the command line may also help (with or without BOB) - changing this setting worked for @smp1. Useful info about the arbiter setting here and here. If this is due to insufficient RAM bandwidth then a small SDRAM overclock might help - the default RAM frequency is 500MHz but most Pi can overclock SDRAM frequency to 550, and some can go as high as 600. It does require a fair amount of testing to determine a stable overclock however (see separate threads discussing overclocking and methodology etc.).
