Hmmm, couldn't give you a definitive answer as I have never used iso. I simply used some empty dummy files when I tested. But you raise a valid point I did not consider.
The only other alternative, to avoid the disk menu interfering with the transition, would be to rip to a single file like *.mkv. Saved as above but replacing .iso with whatever format you use.
Hopefully someone that uses this process can offer some assistance.
Also, remember to enable enable "Combine split video items" in Settings>Media Settings>Videos
