Due a unfortunate series of events ie
New drive > device names change > old drive fails to mount > xbmc auto starts > automatically cleans> deletes everything that is no longer there

However it's all there now, and the sources have not changed. But updateing the library does not seem to re-add my content....

Any idea why?

going to need some info to work with for starters, a full debug log would work.

sounds like you may need to turn off auto lib update, delete your current sources, clean the library and re add them.
