For me it works as follows:
After adding a new TV show to my source folder (one episode is sufficient) I update Ember's TV show database. The new show is added without details, I select the show and press Ctrl+I to scrape it.
Ember gets the info from TheTVDB, season pictures and fanart. I believe it also creates an NFO where some TVDB ID and/or path is stored. Up to here it's obvious, I think.
If I now add new episodes to the show I only update Ember's database. Nothing else. Ember recognizes the new episodes and immediately fetches plot, title and episode picture for this known show. Basically you are done and could start XBMC to add your new media there. Works great. Only manual interaction with Ember: adding new season poster/fanart if you start a new season.
This works completely independent of what episodes in which order you add.
