To go from Dharma to Eden Beta 3 would I have to do a complete re-install of everything or can I just update over the top of Dharma?

Would definitely advise a clean install. Rename XBMC folder to XBMC-Dharma and do install. Your libraries will be updated as well, so if you're really paranoid back them up first, but it should go smoothly

I tried to upgrade using
"sudo apt-get update && sudo apt-get upgrade" command
