my Apple Remote won't work. is there a way to control Apple TV via ssh or vnc to get thing set up so that I can use alternate remote?

Have you got ubuntu installed.
Can you not plug a usb keyboard into the machine?

If you ever used the smart/combo updater from the NitoTV menu then USB should be enabled on the unit, and you can connect a keyboard without having to install Linux. From there you can navigate to the native ATV option to learn a new remote, and then you can use any old remote (universal or not) as a replacement.
RemoteHD and Rowmote are two other options if you have an iOS device.
VNC is also an option, but I'm not sure what the steps are to install it.
