Initial Audio Delay

Hi there
I'm having a strange issue with my XBMC setup and am hoping someone here can help me figure out the problem.
I'm running XBMC on a desktop pc with an AMD HD5450 graphics card (running Windows 8 CP). The computer is connected to a Samsung HT-C5500 Blu-ray / Home theatre system via an HDMI cable.
I access all my files off a file server, with a gigabit connection.
The problem I have is that when I try to play mkv files (TV shows, etc.), everytime I start the video, pause and resume, or skip forwards or backwards, the audio does not play for about 1-1.5 seconds. The video plays fine, but I miss the audio for that time. This is a little irritating as it means I have to rewind a bit everytime I pause the video. I have tested with avi files (not 720p) and they do not have this issue. I have also tried copying the file straight to the media center's hard drive and I still have the same issue.

Does anyone know what could be causing this? Is it something in the HDMI connection or is it something to do with XBMC itself?
Any logs you'd need to help figure this out?
