How can I rip my dvds to my NAS in the .vob format (video_ts/audio_ts folders) when there are two movies on a single disc?
Currently my .vob files are organized into folders, which have the names of the movies. This makes XBMCbuntu organize them automatically.

Now that I have two movies in a single .vob package, can I name the folder something that makes XBMCbuntu realize its two movies? Or will i have to rip them into .mkv or something?

you will have to extract them yes.

whether you just extract the dvd titles to separate dvd folders or repack them in a .mkv is up to you.
