I use latest version of Xbmc with default skin and I have Nvidia geforce 9600 gt. When I play videos, video is stuttering and Flickering...I have not problems with external players.

most likely your audio settings are incorrect, as they are ignored when using external players.

Check AudioEngine/HOW-TO:_Configure_audio (wiki)
If you can't figure it out yourself then we need need to know what you are connected to, is it a TV? or AVR? or set of speakers direct out from PC? along with a debug log.
