I've also experienced the audio drop with HD-audio passthrough (all of DTS-HD HRA, DTS-HD MA and TrueHD, don't know if this happens with DD+ - got no files having such soundtracks - DTS "core" and AC3 are not affected), but there seems to be no reliable way to reproduce or force this. When "lucky", this happens at the beginning of the file, when "unlucky", a movie can play for an hour without any hiccups, and sometimes this doesn't occur at all. However, it _seems_ there's a tendency that this happens more frequently when playing back a BluRay disc (libbluray, libaacs) than when playing MKV files.
When this occurs, I also get in xbmc.log, and the amp takes his 1-2 seconds to reinitialize audio, and can see video resync effects (stutter, short-ffwd etc.) on the screen.
This happens with XBMC-13.0alpha9 (tagged) on Ubuntu 12.04 x86_64 (linux-image-3.2.0-55-generic and linux-image-3.8.0-32-generic tested), nvidia-304 (hesitant to install nvidia-319 because of many mentions of VDPAU problems) and a GT610/2GB, A/V sync set to audio clock, and a modeline in xorg.conf for better matching of 23.976Hz etc. (can't paste ATM due to being absent from the box ).
Oh, EDIT: I got "xbmc nice -5" in limits.conf, "xbmc" being the user XBMC runs as.
